Further, we are unable to accurately or efficiently create a gbXML file for use in Green Building Studio, HAP, Trace, etc. The essence of my response via email: HVAC Zones are meant to combine spaces into larger more coherent collections for engineering purposes. I would agree that Zones are the solution in the MEP model.
